[eng] Carbohydrates are structurally complex biomolecules that play essential roles in both biology and industry. Alginate, a marine polysaccharide of growing interest in biotechnology and biomedicine, can be chemically modified by specific enzymes to tailor its properties for different applications. These enzymes can either cleave the polymer (lyases) or alter its stereochemistry without breaking it (epimerases). However, the limited understanding of their molecular mechanisms still restricts their broader use. The aim of this Thesis is to clarify how alginate lyases and epimerases operate at the atomic level using computational chemistry methods. Molecular dynamics simulations were combined with Quantum Mechanics/Molecular Mechanics (QM/MM) approaches and enhanced-sampling techniques, in close connection with experimental data. The results show that PL7 and PL38 lyases follow concerted but asynchronous β-elimination mechanisms with carbanion-like character at the transition state. In contrast, the epimerase AlgE6 proceeds through a multistep process involving coordinated proton transfers and subtle charge rearrangements, allowing sugar conversion without chain cleavage. This work also introduces an efficient QM/MM enhanced-sampling strategy to improve the exploration of enzymatic reaction pathways. Overall, this Thesis provides a clearer molecular understanding of alginate-modifying enzyme catalysis and offers computational tools that can be applied to other complex carbohydrate-active systems.
Els carbohidrats són biomolècules estructuralment molt diverses que tenen un paper fonamental tant en els sistemes biològics com en aplicacions industrials. L’alginat, un polisacàrid d’origen marí amb un interès creixent en biotecnologia i biomedicina, pot ser modificat per enzims específics per adaptar-ne les propietats a diferents usos. Aquests enzims poden trencar la cadena polimèrica (liases) o bé modificar-ne l’estereoquímica sense trencar-la (epimerases), però el coneixement limitat dels seus mecanismes moleculars encara en restringeix l’aplicació. Aquesta Tesi té com a objectiu entendre com les liases i epimerases d’alginat actuen a escala atòmica mitjançant eines de química computacional. Per assolir-ho, s’han combinat simulacions de dinàmica molecular amb mètodes híbrids de Mecànica Quàntica/Mecànica Molecular (QM/MM) i tècniques de acceleració d'esdeveniments, en estreta connexió amb dades experimentals. Els resultats mostren que les liases PL7 i PL38 segueixen mecanismes de β-eliminació concertats però asincrònics, amb un marcat caràcter de carbanió en l’estat de transició, mentre que l’epimerasa AlgE6 opera mitjançant un procés multietapa basat en transferències de protons coordinades i una redistribució subtil de la càrrega que permet la conversió del sucre sense trencament de la cadena. Aquest treball també presenta una estratègia eficient de mostreig millorat dins del marc QM/MM per facilitar l’exploració dels camins de reacció enzimàtics. En conjunt, la Tesi aporta una visió molecular més clara de la catàlisi dels enzims modificadors d’alginat i ofereix eines computacionals aplicables a altres sistemes enzimàtics complexos que actuen sobre carbohidrats.
