DGCR8 driven schwannomatosis: inheritance, tumor profiling and mechanistic insights(Universitat de Barcelona, 2026-02-27) Nogué i Ansón, Clara; Rivera-Polo, Barbara; Universitat de Barcelona. Departament de Genètica[eng] Schwannomatosis is an inherited disorder characterized by the development of benign nerve-sheath tumors (schwannomas) of the spinal and peripheral nerves. Until 2020, NF2, LZTR1 and SMARCB1 were the only genes know to be directly related to the development of schwannomatosis. In 2020, our group discovered the missense c.1552G>A;p.E518K variant in the DGCR8 gene, a key member of the miRNA biogenesis pathway, to be responsible for a familial form of multinodular goiter (MNG) together with peripheral schwannomatosis. This finding gave its name to a new syndrome called Microprocessor syndrome. Notably, DGCR8, has been also associated to the development of other tumors as pineoblastomas and Wilms tumors. Alterations in DGCR8 and other miRNA-processing genes, such as DICER1, disrupt miRNA processing, dysregulate gene expression and contribute to tumorigenesis. However, the molecular mechanisms underlying the development of DGCR8-schwannomas remain unclear. A deeper understanding of those mechanisms, and the impact of the germline pathogenic variants are essential for accurate diagnosis and effective patient management. This doctoral thesis aims to better understand the DGCR8-syndrome and to elucidate the genetic and molecular underpinnings of DGCR8-related schwannomatosis through three primary objectives: (i) candidate patient screening and characterization of new phenotypes associated to the DGCR8-syndrome; (ii) the generation of a comprehensive molecular profiling of DGCR8-schwannomas; (iii) The unveiling of the role of DGCR8-E518K variant in schwannoma formation using a Schwann cell model. For the first objective, we screened 10 patients affected by schwannomatosis together with a thyroid lesion and we identified the pathogenic germline variant c.1552G>A;E518K in the DGCR8 gene in 2 new kindreds. We proposed a strategy to identify new carriers based on the dual appearance of peripheral schwannomas and familial thyroid follicular nodular disease (new nomenclature for MNG) within the kindred. Also, new plausible phenotypes developed by the carriers were also tested for the pathogenic variant to characterize the phenotypic spectrum of DGCR8-microprocessor syndrome patients. In the second objective, we performed a multi-omic profiling of DGCR8-schwannomas. Whole exome sequencing in a series of 13 schwannomas allowed us to propose a six-hit, three-step model for schwannomas in patients with germline DGCR8-mutations. One-third of DGCR8-schwannomas retained a wild-type NF2 allele, supporting the tumorigenic potential of an altered DGCR8-microprocessor. DNA methylation profiling revealed that DGCR8-related schwannomas form a distinct epigenetic cluster, thereby delineating a specific DGCR8-driven methylation signature. Importantly, both DGCR8- and LZTR1-mutant schwannomas exhibited widespread hypomethylation when compared with tumors harboring alterations in SWI/SNF pathway genes (SMARCA4 and SMARCB1), further underscoring the biological parallels between DGCR8- and LZTR1-associated tumorigenesis. Hypomethylation of DGCR8-tumors was particularly prominent in genes involved in RNA processing and transport, as well as across smallRNA and miRNA loci-patterns that may reflect compensatory mechanisms in response to impaired microprocessor-mediated microRNA biogenesis. Complementary transcriptomic analyses demonstrated a marked downregulation of several miRNA families, most notably let-7 and miR-548, together with an enrichment of pathways associated with oncogenic signaling, FOXO pathway activation, inflammatory responses, and dysregulation of the ERK-MAPK cascade. The third objective focused on establishing, for the first time, engineered Schwann cell models that accurately recapitulate the DGCR8-E518K variant in both its germline (E518K/wt) and tumor-specific (E518K/-) states, using an immortalized normal human Schwann cell line (hTERT ipn02.3 2λ) as the experimental platform. These cellular models were subsequently subjected to comprehensive molecular characterization and further compared to the obtained data from DGCR8-tumors. Our findings reveal that the DGCR8-E518K mutation disrupts the biogenesis of a distinct subset of microRNAs in Schwann cells, providing mechanistic insight into schwannoma susceptibility. In particular, the mutation leads to downregulation of the C19MC miRNA cluster and SOX10, alongside activation of the FOXO and NOTCH signaling pathways. Consistent reductions in members of the let-7, C19MC, and miR-548 miRNA families were observed in both engineered niSC-T cells and DGCR8-mutant schwannoma tumors. These microRNAs collectively regulate key tumor-related genes including PLAG1, AVEN, IGF2BP2, YOD1, ACVR2, and NECTIN3, which play central roles in cell proliferation, TGF-β signaling, and cell-cell adhesion. Together, this work expands the phenotypic and molecular characterization of DGCR8-related schwannomatosis, identifies novel susceptibility microRNAs and downstream pathways, and establishes the first cellular platform for mechanistic and therapeutic investigations in this newly defined tumor predisposition syndrome. By integrating patient-derived multi-omic data with engineered Schwann cell models, this thesis provides foundational insights into the pathogenesis of DGCR8-schwannomas and outlines new avenues for improved diagnosis, genetic counseling, and the development of targeted treatments for individuals affected by this rare disorder.Tesi
Chromosomal Instability-induced tumorigenesis in Drosophila epithelia: tumor-host interactions and a pro-survival role of Yorkie(Universitat de Barcelona, 2025-07-04) Kunchur, Aishwarya; Milán Kalbfleisch, Marco; Universitat de Barcelona. Departament de Genètica[eng] The maintenance of tissue homeostasis is carried out through well-regulated processes of cell proliferation, differentiation and death. These processes are altered in tumorigenic contexts. Despite the wide amount of information, we have gathered with respect to pro-tumorigenic properties of senescent cells, the way they influence tumour growth and its interactions with its microenvironment, much remains to be uncovered. My thesis addresses two fundamental questions in this context: (1) how do tumour cells influence neighbouring healthy tissue? and (2) how do senescent cells persist, despite being damaged and stopped in their growth, and contribute to the development of tumours? I have used a tumour model in the larval wing disc of Drosophila which is induced by the apoptosis blockage of aneuploid cells in the tissue. These tumours display massive overgrowths because of cross-feeding interactions between the hyperproliferative cells and senescent cells. In the first project, I observed dynamic changes in the anterior, non-autonomous compartment, there was an increase in cell death and a decrease in proliferation, followed by a phase of regenerative growth near the tumour boundary. These changes progressed with the expansion of tumour, suggesting a continuous dialogue between the tumour and wild type cells. Mechanistically, we found out that JAK/STAT ligand Upd1 promotes non-autonomous cell death through autophagy, while systemic factors Dilp8 and ImpL2 suppress proliferation. Co-elimination of Upd1 with Dilp8 or ImpL2 restored the size of the non-autonomous compartment, indicating a combinatorial effect of tumour-secreted signals on host tissue. In addition, we found Wingless to mediate pro-proliferative response of the non-autonomous compartment. In the second project, I investigated the survival and persistence of senescent cells in tumour tissue. These cells do not execute the apoptotic pathway and exhibited enlarged morphology and secretion of senescence-associated proteins (SASP) consistent with all the established Hallmarks of senescence. To find out how these cells persist in the tissue, we examined the role of transcriptional coactivator of the Hippo pathway, Yorkie (Yki). We found Yki to be upregulated in senescent cells and its canonical pro-survival targets- bantam and diap1 were transcriptionally activated. Functional analysis revealed that, Yki maintains these senescent cells in the tissue and its depletion led to extensive cell death and tumour compartment collapse. While removal of bantam microRNA had no effect, DIAP1 depletion partially mimicked Yki removal, suggesting DIAP1 to be a key downstream pro-survival effector of Yorkie. In addition, genetic studies in CIN eye tissue revealed that depletion of Yorkie´s transcriptional partner Scalloped (Sd) enhanced the CIN eye phenotype, reinforcing the pro-survival role of the Yki-Sd. Together, these two chapters illuminate how tumours manipulate their microenvironment for its growth and also the manner in which they reply on survival pathways to support the persistence of senescent cells. These findings could enlighten future strategies to target signals that support tumour growth and selectively eliminate senescent cells.Tesi
Aïllament, caracterització i anàlisi de l'expressió temporal i espacial de gens amb "homeobox" a planàries(Universitat de Barcelona, 1993) Garcia Fernández, Jordi; Saló i Boix, Emili; Universitat de Barcelona. Departament de Genètica[cat] Ha estat construïda una genoteca de CDNA de la planària Dugesia tigrina, de la qual s'han aïllat dos gens amb homeobox: DTH-1 i DTH-2. Ambdós gens han estat també caracteritzats a nivell genòmic. El domini homeòtic dels gens DTH-1 i DTH-2 és molt similar a altres dominis homeòtics de gens de Drosophila, tenia, ratolí i rata, amb els quals formen la família NK-2. El patró d'expressió detectat per hibridació "in situ" indica que DTH-1 s'expressa en cèl·lules de l'epiteli intestinal de la gastrodermis, mentre que DTH-2 s'expressa en cèl·lules del parènquima perifèric, preferentment en regions dorsals. El patró d'expressió indica que ambdós gens poden estar implicats en els processos de determinació i diferenciació cel·lulars, que es donen contínuament en planària. A la regió 5' del gen DTH-2 ha estat detectat un possible element genètic transponible, molt similar al transposó de Drosophila mariner. Aquest element és present en un nombre de còpies d' aproximadament 8000 per genoma haploide a la planària Dugesia tigrina.Tesi
Unravelling the Role of Long Noncoding RNAs in the Context of Cell-growth and Regeneration(Universitat de Barcelona, 2022-02-10) Amador Rios, Raziel; Corominas, Montserrat (Montserrat Guiu); Guigó Serra, Roderic; Universitat de Barcelona. Departament de Genètica[eng] Long noncoding RNAs (lncRNAs) have proven biological roles in plethora cellular contexts. Nonetheless, only a handful have been clearly characterized, leaving thousands of newly discovered lncRNAs without an associated function, and sometimes considered as transcriptional by-products. To this end, this thesis work had focused on exploring lncRNA functionality in two scenarios. First, in order to discern between lncRNAs affecting cell-growth rate (lncRNA-hits) and lncRNA-not-hits, we built a tree-based classifier based on high-throughput CRISPRi functional screen data in seven human cell lines, as well as, cell-specific ENCODE transcription factor ChIP-seq data; finding that the genomic features used in our study showed small effects and tend to be transcript-specific. Our classifier outperformed previ- ous algorithms, displayed balanced sensitivity and specificity values, and uncovered a lncRNA (LINC00879) involved in cell-growth. Additionally, we unveiled a list of 40 lncRNAs as candidates for experimental validation. Second, we characterized the lncRNA profile during regeneration, using Drosophila wing imaginal disc as a regeneration-model. We selected a candidate lncRNA (CR40469) and evaluated its role in regeneration at the early stage of cell-damage. Subsequently, using RNA- seq data, we observed significant transcriptomic alterations in consequence of the CR40469 genetic deletion, suggesting its role in regeneration. In this study we have generated a list of lncRNAs whose possible biological role in cell-growth and in re- generation can be further studied.Tesi
Análisis de la variabilidad a nivel nucleotídico de la región rp49 en Drosophila subobscura(Universitat de Barcelona, 1990) Rozas Liras, Julio A.; Aguadé Porres, Montserrat; Universitat de Barcelona. Departament de Genètica[spa] Se ha analizado la variabilidad existente en una región de 1.6 KB. que incluye al locus RP49 (Ribosome Protein 49) en distintas ordenaciones cromosómicas de Drosophila subobscura. El estudio se ha efectuado mediante comparación de mapas de restricción según la técnica "Four-Cutter Analysis". Se han estudiado las siguientes poblaciones naturales: Barcelona (49 líneas), Ter Apel -Holanda- (58 líneas), Tenerife (54 líneas) y Santiago de Chile (54 líneas). Tras el análisis de los mapas de restricción se han detectado un total de 19 polimorfismos por substitución nucleotídica y 8 por inserción/deleción y un total de 96 haplotipos. La heterozigosidad por nucleótido fue de 0.0045 en las poblaciones europeas, de 0.0028 en la población de Tenerife y de 0.0056 en la población de Santiago de Chile. Las principales conclusiones del trabajo han sido: 1) No existencia de heterogeneidad entre las dos poblaciones europeas para ninguna de las 3 ordenaciones cromosómicas que se consideraron (OST' 03+4 Y 03+4+8). 2) Existencia de un importante intercambio genético entre distintas ordenaciones cromosómicas. 3) Mayor antigüedad de la ordenación cromosómica 03+4 respecto a la de la ordenación OST. 4) Gran diferenciación genética de la población de Tenerife respecto a las poblaciones europeas. 5) Gran reducción del número de haplotipos en la población de Santiago de Chile. 6) Evidencia de que los haplotipos de la región RP49 que se hallan en la actualidad en Santiago de Chile son descendientes por réplica de únicamente 6 a 8 cromosomas.Tesi
Filogènia molecular i taxonomia de planàries d'aigues dolces (Platihelmints, Turbel·laris, Tricladides)(Universitat de Barcelona, 1991) Riutort León, Marta; Baguñà Monjo, Jaume; Universitat de Barcelona. Departament de Genètica[spa] Se ha realizado un estudio filogenético y taxonómico de varias especies de planarias de agua dulce (Paludicola, Seriata, Platihelminthes) utilizando, por primera vez en este grupo, técnicas moleculares (electroforesis de proteínas y secuenciación del RRNA 18S). También se ha efectuado un estudio general de los platelmintos afectando a dos puntos clave, todavía por resolver, en la taxonomía zoológica como son: la relación existente entre las formas de vida libre y las parásitas y la situación de estos organismos (F. platelmintos) en la evolución de los metazoos (¿Se trata de un grupo ancestral o bien de un grupo derivado secundariamente a partir de organismos celomados?). los resultados obtenidos permiten concluir: 1. Los platelmintos son un grupo ancestral situado en la base de la evolución de los metazoos superiores. 2. La familia Planariidae es un grupo parafilético mientras que la familia Dugesiidae constituye un grupo monofilético bien definido. 3. Los estudios moleculares han permitido aclarar o replantear de forma más definida varias problemáticas tanto filogenéticas como taxonómicas que afectan a las relaciones de poblaciones, especies próximas y géneros del infraorden Paludicola. 4. Los datos de distribución geográfica analizados conjuntamente con los de distancias genéticas obtenidas en este trabajo han demostrado que las planarias de agua dulce, a diferencia de lo hipotetizado clásicamente, poseen una capacidad migratoria considerable, lo que pone en duda su validez como indicadores biogeográficos. 5. Las técnicas de electroenfoque de proteínas totales, electroforesis de enzimas y secuenciación del RRNA 18S, han demostrado permitir una buena resolución en la inferencia filogenética de los platelmintos, abarcando cada una de ellas diferentes niveles taxonómicos con pequeñas superposiciones.Tesi
Estudio del alelismo de letales en poblaciones naturales de Drosophila subobscura(application/pdf, 1988) Mestres i Naval, Francesc; Serra i Camó, Lluís; Universitat de Barcelona. Departament de Genètica[spa] En el presente trabajo se ha abordado el estudio del proceso colonizador de Norte y Sudamérica por parte de la especie D. Subobscura mediante el análisis de la variabilidad genética a nivel de genes letales. Se ha comparado la estructura genético poblacional de una población autóctona paleártica (Bordils, Girona) y una colonizadora americana (Gilroy, California). La frecuencia de cromosomas letales y su alelismo es de 29.007% y 0.0069 para la primera población y de 14.414% y 0.0526 para la segunda. Estos datos junto con los cálculos de los parámetros poblacionales (NEM, S+F, NE, H, HE). Por otra parte, y mediante el alelismo de los cromosomas letales, el hecho de encontrar un mismo gen letal asociado a las inversiones 0 5 tanto de Gilroy como de Puerto Montt hace suponer que ambos procesos colonizadores (Norte y Sudamérica) guardan relación. Dicha ordenación también puede ser de gran utilidad para conocer la población paleártica a partir de la cual se produjo la colonización. A su vez puede realizarse una estima del número mínimo de colonizadores. Este estaría entre 149 y 9 según la frecuencia considerada para la ordenación 0 5 en la población de origen.Tesi
Caracterització territorial i cel·lular de la planaria Dugesia (G) tigrina mitjançant anticossos monoclonals: aplicacions a l'estudi de la regeneració(Universitat de Barcelona, 1994) Bueno i Torrens, David, 1965-; Romero Benedí, Rafael; Universitat de Barcelona. Departament de Genètica[cat] Un dels molts camps fascinants de la Biologia moderna, del que encara queden moltes preguntes sense respondre, és el de la Biologia del Desenvolupament en totes les seves vessants: desenvolupament embrionari, regeneració, etc. De fet, una de les preguntes clau és com es generen les estructures de l'organisme a partir de la informació continguda en el DNA (és a dir, el pas d'una informació unidimensional a unes estructures tridimensionals). Es dins aquest amplíssim camp, la Biologia del Desenvolupament, on s'emmarca aquesta Tesi, en un intent de col·laborar, des de les tècniques emprades i els resultats obtinguts, a aportar algunes dades noves que contribueixin al seu avanç. Es per aquest propòsit que s'ha escollit com a model d'estudi un organisme que presenta algunes característiques que el fan avantatjós per aquests tipus de treballs: les planàries d'aigua dolça (apartat 1 de la Introducció) . Les planàries són conegudes per la seva gran plasticitat plasmada en la capacitat de créixer i decréixer en funció de les condicions ambientals (temperatura, disponibilitat d'aliment, etc.) i, molt especialment, per la seva gran capacitat de regeneració (apartat 2 de la Introducció). Aquests dos processos són possibles gràcies a l'existència de cèl·lules soca, totipotents i pluripotents, que mantenen l'organisme en un constant estat de renovament cel·lular (apartat 3 de la Introducció). El fenomen de la regeneració té molts paral·lelismes amb el desenvolupament embrionari pel que fa referència a la formació del patró, establiment i manteniment de la polaritat (anteroposterior, dorsoventral), determinació i diferenciació cel·lular, llinatges cel·lulars,... Es per aquest motiu que un coneixement més profund de la regeneració i dels successos que l'acompanyen ens pot fer entendre millor molts dels processos del desenvolupament embrionari. El primer que cal tenir per tal de fer un seguiment d'aquests fenòmens són marcadors adients (apartat 4 de la Introducció). Experiments realitzats d'incorporació de timidina H 3 i bromdeoxiuridina (BrdU), que s'incorporarien a cèl·lules en divisió (els neoblasts, apartat 3 de la Introducció), no han reeixit amb èxit. Els anticossos monoclonals (apartat 5 de la introducció) s'han revelat com unes eines molt útils i versàtils en aquests tipus d'estudis, tant com a marcadors moleculars per a fer-ne el seguiment com per detectar i aïllar possibles molècules implicades. És per aquest motiu que s'han escollit com a marcadors moleculars en un intent de tenir una eina per a aprofundir en el coneixement d'aquest sistema.Tesi
Modulation of transcription of sea urchin histone genes by a nuclear protein fraction: studies on the specificity of this activity using the amphibian oocyte microinjection assay(Universitat de Barcelona, 1988) Balcells Comas, Susana; Etkin, Laurence D.; Universitat de Barcelona. Departament de Genètica[eng] The early and late histone genes from the sea urchin Strongylocentrotus purpuratus constitute a pair of developmentally regulated genes. The early genes are expressed throughout oogenesis and early development until the blastula stage while the late genes are expressed at low levels until blastula and at higher levels thereafter. Cloned early and late histone H2b genes are transcribed upon injection into Xenopus laevis oocytes. Maxson et al. (1986), have shown that a protein fraction obtained from sea urchin gastrula chromatin stimulates the transcription of both early and late genes when it is injected into oocytes along with them. I have used the technique of primer extension to characterize how several cloned genes are expressed in injected oocytes. The results show that chloramphenicol acetyltransferase (CAT) gene sequences are transcribed from multiple aberrant sites of the pSV2CAT plasmid as efficiently as from the correct start site. On the other hand, the sea urchin histone L1H2b gene and sea urchin Spec 1 gene are transcribed mainly from their correct start sites. Herpes simplex virus thymidine kinase (HSV tk) gene transcripton is also correctly initiated and the amount of transcripts produced is very high as compared to the other genes. I have further studied the effect of the protein fraction from sea urchin gastrula chromatin on the expression of L1H2b gene injected into Xenopus oocytes, focusing on analyzing its specificity. The results show that this fraction contains a stimulatory activity for the transcription of L1H2b gene. The stimulation is reproducible and its magnitude is 10 fold on the average. I have also shown that the stimulation is specific for L1H2b and it does not affect either HSV tk or Spec 1 genes. The activity described may be attributed to a transcription factor that is involved in the developmental regulation of the histone genes in the sea urchin.Tesi
Filogènia i filogeografia molecular de planàries terrestres (Tricladida, Platyhelminthes) del Bosc Atlàntic de Brasil i de la Península Ibèrica(Universitat de Barcelona, 2012-04-13) Álvarez Presas, Marta; Riutort León, Marta; Rozas Liras, Julio A.; Universitat de Barcelona. Departament de Genètica[spa] Las planarias terrestres, organismos con poca capacidad de dispersión y muy estrechamente relacionados con el hábitat que ocupan (los bosques húmedos), pueden ser de gran ayuda para determinar cómo se origina y mantiene la diversidad en este tipo de ecosistemas. El uso de datos moleculares y morfológicos, y métodos de filogenia, filogeografía y de la teoría de la coalescencia, ha permitido responder a preguntas clave relacionadas con la taxonomía y sistemática de estos organismos (a nivel de familia y subfamilia) y con las causas de la distribución de su diversidad y el estado de conservación del Bosque Atlántico y el Norte de la Península Ibérica. La sistemática de estos animales estaba en un estado muy preliminar antes del inicio de esta tesis. Gracias a los datos moleculares se ha corroborado la posición de planarias terrestres y dugésidos como grupos hermanos, así como se han resuelto las agrupaciones internas de planarias terrestres, conduciendo a cambios en la clasificación de estos organismos. El estado del conocimiento de las relaciones filogenéticas de las planarias terrestres Neotropicales no se había abordado antes en base a datos moleculares. Aquí se suma la información de genes nucleares y mitocondriales para descubrir qué clados son los más relevantes dentro del grupo. Algunos géneros, como Xerapoa y Enterosyringa o Supramontana, Luteostriata e Issoca, constituyen linajes monofiléticos, que se confirman con información de caracteres morfológicos. Otros, como Geoplana, muestran la necesidad de una futura revisión taxonómica, dando lugar a nuevos géneros. Muchos estudios anteriores, basados en animales de alta movilidad, como los vertebrados, han dado lugar a diferentes hipótesis sobre el origen de la biodiversidad en el Bosque Atlántico Brasileño. Los modelos paleoclimáticos utilizados recientemente predicen regiones de alta estabilidad en el norte del Bosque, mientras que predicen que las regiones de más al sur (SAF) se habrían mantenido inestables durante las últimas glaciaciones, sin presencia de bosque continuo. Nuestros resultados, basados en la teoría de la coalescencia y herramientas filogeográficas, predicen, en primer lugar, que la historia del Bosque Atlántico ha sido muy compleja, y que los patrones generales no sirven para explicar la historia de su biodiversidad. El ensayo de modelos de ABC para cada población, junto con un patrón de aislamiento por distancia antiguo y una elevada variabilidad genética muestran que el sur de la Mata Atlántica no ha sido tan inestable como predecían los modelos paleoclimáticos. Un bioma totalmente distinto, el que ocupa el norte de la Península Ibérica, también alberga planarias terrestres. Éstas parecen indicar una historia distinta a la que explican sus parientes brasileñas. Su alta dependencia del bosque indica que estos organismos siguieron los movimientos postglaciares de los bosques, mostrando niveles de variabilidad nucleotídica menores que las poblaciones de Brasil. Desde posibles microrefugios situados en la Península, siguieron los movimientos de los hayedos y los robledales, colonizando el resto de Europa. De este modo, se observa que las planarias terrestres son buenos predictores de la presencia de los bosques en el pasado, y serán útiles para diseñar planes de conservación para el futuro.Tesi

Departament de Genètica[spa] El sistema alcoholdeshidrogenasa (ADH) de Drosophila ha sido ampliamente analizado, constituyendo un buen modelo para estudios de estructura y regulación génica, análisis filogenéticos y trabajos bioquímicos y enzimáticos. En el presente trabajo se ha caracterizado la región genómica del gen ADH de Drosophila lebanonensis y de Drosophila immigrans, comparándola con otras especies del género Drosophila. La homología entre las secuencias es del 78% aproximadamente. Dentro de esta región genómica se incluye también otro gen, que por la homología que presenta con el gen ADH se ha denominado ADH-DUP. A nivel de proteína, se ha realizado mutagénesis dirigida del gen ADH para estudiar determinados aminoácidos implicados en la actividad enzimática. Los resultados indican que la TYR152 participa en la transferencia electrónica de la oxidación del alcohol. La ALA13 y la ASN56 están implicados en la unión del cofactor. Finalmente, el extremo C-terminal de la proteína participa en la unión enzima-substrato, proporcionando en ambiente hidrofóbico necesario para la reacción.Tesi
Transcriptomics and identification of candidate genes for studies in Coleoptera(Universitat de Barcelona, 2022-01-28) Vizán-Rico, Helena Isabel; Gómez-Zurita, Jesús; Universitat de Barcelona. Departament de Genètica[eng] The molecular evolution of genes, joined to the differences between sexes, is a matter of interest poorly investigated across the class Insecta from a global perspective. The abundance of insect species, the high diversity of some of its orders, its ancient evolutionary origin, the current studies focused in a few model species, among other reasons, leads to a remarkable gap in studies in insect evolution and diversification, especially on beetles. In this doctoral thesis, we sequenced by the first time five testis transcriptomes of four species of chrysomelids (Calligrapha confluens, Calligrapha aff. floridana, Calligrapha multipunctata and two specimens of Calligrapha philadelphica from two distant localities (PA and QC)) available from project CGL2011-23820, supporting this thesis. After the de novo assembly of the transcript contigs, functionally annotated 32,8-44,6% of them using the more suitable platform for de novo annotation of non-model species: Blas2GO. We subsequently explored the Gene Ontology Consortium, searching for candidates for gene-finding. We selected 44 sperm individualization genes (GO:0007291) and explored their sex-biased condition in the insect model species Drosophila melanogaster through Flybase. Seven exhibited male-biased expression (blanks, Cyt-c-d, gudu, hmw, klhl10, nsr and Prosalpha6T) while one exhibited female-biased (scat). Afterwards, we searched 20 beetle transcriptomes (19 of them from the 1KITE insect database), retrieving the putative orthologs of the 44 sperm individualisation genes. First, we confirmed the orthology of CG9313, Tektin-A and tomboy40 in Calligrapha transcriptomes. Subsequently, we inferred gene trees of 41 sperm individualisation genes (three of them excluded) across the class Insecta (up to 119 species). We identified duplications in some lineages of the 41 gene trees, as well as putative events of gene loss. Moreover, we estimated the evolutionary rates for each of the 41 sperm individualisation genes. For amino acid sequences of insect species, it resulted, in average, 0.00239 ± 0.003012 subs./l./Ma (ranging from 0.000237 in orb2 to 0.009667 in hmw). Regarding nucleotide sequences of beetle species, it resulted, in average, 0.00452 ± 0.002083 subs./l./Ma (ranging from 0.00208 subs./l./Ma in nes to 0.01190 subs./l./Ma in Cul3; the time constraint for Coleoptera: 277.4-315.2 Ma). We also searched for patterns of evolution of the 41 sperm individualisation genes. We found faster rates of evolution in proteins of sex-biased and clock- constrained genes (except for hmw, which is far from a molecular clock). However, we did not find faster evolution rates for the nucleotide sequences of the same genes for the conditions of sex-biased, presence of duplications or their position in an interaction network. We also analysed a possible effect of gene interaction on the evolutionary rates of genes. Although we did not find significant differences in rate evolution between groups of interacting genes, we found significance in the edge Dronc-shi separating groups, as well as in the edges Dronc-Dredd and Chc-Past1. In summary, through this doctoral thesis we have enlarged the genetic pool of insect species available on public databases of genes, enriching the representativeness of Coleoptera species; we have provided important information about the functionality of new sequenced testes-expressed genes; we have reported bioinformatic tools for gene-finding (by the use, development or improvement of them); we have contributed a considerable amount of gene trees reflecting the molecular evolution of sperm individualisation genes in insects; and, finally, we have investigated the patterns of evolution associated to different gene traits. However, we still find an undoubtable missing data in our investigations; the new sequencing of insect species is slow so far, although it has increased in the last recent years. Also, studies on gene expression are currently lacking out of model species, either of sex, tissue or stage of development although a great effort is being done creating new databases of insect expression data. Altogether, further analyses are required to improve the picture of evolution of insect sex- specific expressed genes.Tesi

Departament de Genètica[spa] El modelo tumoral presentado por nuestro laboratorio ha demostrado que los tumores CIN son capaces de reproducir de forma eficiente fenómenos invasivos de los tumores epiteliales. De acuerdo con los datos recopilados en este campo queda vigente que hay diferentes vías que pueden ser responsables de la activación de la invasividad mediante la activación de la vía apoptótica. Con el fin de clarificar la contribución de las caspasas y las vías implicadas en la invasividad celular en nuestro modelo, los objetivos presentados a resolver en este trabajo fueron: • Caracterización general del evento de migración. • Determinación de los componentes de la vía apoptótica implicados en el fenotipo invasivo • Confrontación de las funciones en muerte e invasividad de dichos componentes. • Estudio del papel de la vía de JNK en el fenómeno invasivo, así como la posible implicación de Dp53 o la vía de JAK/STAT. • Evolución temporal de la activación de la vía apoptótica. De acuerdo con los resultados obtenidos durante este trabajo, como se explicará durante los resultados, se vio que había una coexistencia de dos vías que contribuían al fenómeno invasivo. En este punto se generaron dos nuevos objetivos con el fin de aportar más información en este ámbito: • Interacción entre la vía de JNK y JAK/STAT para determinar si la exclusión en la población migratoria es consecuencia de un bloqueo mutuo. • Evolución temporal de ambas vías en situación tumoral. • Evolución temporal de las dos poblaciones migratorias en los tumores CIN.Tesi

Asimismo, profundizar en el estudio de pacientes sin diagnóstico genético para poder determinar la etiología de su clínica. Los objetivos concretos son: 1. Análisis de variantes en genes relacionados con la clínica RTT y RTT-like en una amplia serie de pacientes analizados mediante NGS: valorar las distintas metodologías usadas para el diagnóstico molecular e identificar las causas que puedan explicar el fenotipo de las pacientes tanto en genes conocidos como en genes nuevos. 2. Caracterización clínica y molecular de pacientes con grandes deleciones en MECP2: Análisis en profundidad de los mecanismos que conducen a los grandes reordenamientos en MECP2 e intentar determinar una correlación entre los tamaños de las deleciones y la clínica que desarrollan las pacientes. 3. Análisis de correlaciones genotipo-fenotipo entre RTT y RTT-like: estudio de los genes alterados asociados a otras patologías para establecer una posible relación entre pacientes RTT y RTT-like, así como estudiar las vías que puedan conectar a los nuevos genes asociados con clínica RTT-like a las vías asociadas a MECP2. 4. Towards High Quality Single-cell Experiments: Approaches, Applications and Performance(Universitat de Barcelona, 2020-05-29) Lafzi, Atefeh; Heyn, Holger; Gut, Ivo; Universitat de Barcelona. Departament de Genètica[eng] Single-cell RNA sequencing has revolutionized the way molecular mechanisms were being studied by allowing the dissection of gene expression at single-cell resolution. The data acquired from scRNA-seq provides great opportunities for scientist to push the limits and go beyond technological boundaries to address biological questions. However, a thoroughly thought experimental design, protocol selection and data analysis strategies are necessary to get the best out of this high potential technology. In this thesis we start with summarizing current methodological and analytical options, and discuss their suitability for a range of research scenarios. We provide information about best practices in every step from separating cells and RNA library preparation to data generation, normalization and analysis. Next, we try to address a biological phenomenon using scRNA-seq. We demonstrate how a correctly designed scRNA-seq experiment and analysis is able to capture in details the process of dermal fibroblast aging. Observing the data produced by different scRNA-seq protocols, their important differences and the challenge to analyse them together, raised the question of their suitability specially in cell atlas projects. Hence, in a big multi-center systematic study we compared 13 commonly used single-cell and single-nucleus RNA-seq protocols using a highly heterogeneous reference sample resource. We pointed at their accuracy, application across distinct cell properties, potential to disclose tissue heterogeneity, reproducibility and integratability with other methods; features in which should be considered when defining guidelines and standards for international consortia, such as the Human Cell Atlas project. Finally, we propose an approach to elevate the data from poor-performing protocols to the quality of the best data coming from best-performing ones using variational autoencoders and vector arithmetic.Tesi
Genomic Characterization of Human Long Noncoding RNAs(Universitat de Barcelona, 2020-01-17) Lagarde, Julien; Guigó Serra, Roderic; Universitat de Barcelona. Departament de Genètica[eng] The human genome contains an astonishingly large fraction of noncoding DNA, which is pervasively transcribed into thousands of long noncoding RNAs (lncRNAs) -- long transcripts with no discernible protein-coding potential. However, little is known about lncRNAs' biological functions, and their genome annotations show evident signs of inadequacy: existing gene models are sketchy, and many lncRNAs remain uncatalogued. This annotation incompleteness hampers lncRNA functional characterization, notably by failing to accurately describe gene boundaries. To address this issue, the present work aims to advance towards a complete and accurate annotation of lncRNA genes in the human genome. Using a high-throughput, targeted long-read transcriptome sequencing methodology, this study uncovers thousands of novel lncRNAs, approximately doubling the annotated transcript complexity within targeted loci. The method presented vastly outperforms competing techniques in accuracy, and precisely maps many previously unknown, strongly supported lncRNA transcript boundaries. This augmented catalog provides the most definitive view of the genomic properties of lncRNAs to date, while contributing a robust foundation for future lncRNA functional characterization.Tesi
Estudio funcional de la variante embrionaria de la histona H1 de Drosophila(Universitat de Barcelona, 2019-05-31) Climent Cantó, Paula; Azorín, F.; Universitat de Barcelona. Facultat de Biologia[spa] En los metazoos existen múltiples variantes de histona H1, siendo algunas de ellas específicas de la línea germinal y la embriogénesis temprana. Las variantes embrionarias están presentes mientras el genoma del zigoto está transcripcionalmente inactivo y posteriormente son reemplazadas por las variantes de H1 somáticas. En el caso de Drosophila, la reducción de los niveles de la variante embrionaria, dBigH1, tiene como resultado la activación prematura del genoma zigótico, lo que sugiere una posible implicación de dBigH1 en la represión del genoma. Durante el desarrollo de esta tesis doctoral hemos utilizado células S2 de Drosophila, que no expresan dBigH1, para caracterizar los efectos diferenciales de dBigH1 sobre la transcripción en comparación con la variante somática, dH1. Hemos visto que cuando expresamos dBigH1 en células S2 se incorpora a la cromatina uniformemente y, además, reemplaza la dH1. La expresión de dBigH1 en estas células, además, regula negativamente la transcripción. Esta regulación negativa se debe a que dBigH1 interfiere en la unión de la RNA polimerasa II y en la acetilación de las histonas. Por otro lado, en este trabajo también hemos estudiado la función de los diferentes dominios de dBigH1 y hemos encontrado que el dominio C-terminal es necesario para su unión a la cromatina. En cambio, la región N-terminal contiene una región rica en residuos ácidos, llamada dominio ED, que es el responsable del reemplazo de dH1 y la represión de la transcripción ya que cuando expresamos una forma truncada de la proteína que no contiene el dominio ED, dBigH1 no interfiere en la unión de la RNA polimerasa II y la acetilación de las histonas. Además, dBigH1 está presente en la línea germinal femenina. dBigH1 se expresa en las células madre germinales y en sus hijas, los cistoblastos. Posteriormente desaparece en la región de divisiones mitóticas y se vuelve a expresar en las cámaras ováricas. A medida que se desarrollan las cámaras ováricas, la expresión de dBigH1 queda restringida al oocito. Además, en la línea germinal femenina encontramos dH1, que coexiste con dBigH1 en las células madre germinales, cistoblastos y, durante los primeros estadios del desarrollo de las cámaras ováricas, el oocito. En este trabajo hemos visto que las células que contienen ambas variantes son activas transcripcionalmente. Sin embargo, cuando el genoma del oocito está totalmente silenciado únicamente encontramos dBigH1, a excepción de los estadios 8-11, en los que dBigH1 permite la reanudación de la actividad transcripcional. En este trabajo también hemos estudiado la regulación de la expresión de dBigH1 en la línea germinal femenina y hemos encontrado que está regulada postranscripcionalmente mediante señales localizadas en la región 3’UTR del mRNA. Finalmente, hemos encontrado que uno de los responsables de la regulación de dBigH1 es Brat, probablemente de manera directa a través de la unión al 3’UTR del mRNA de dBigH1.Tesi
Applications of next-generation sequencing in conservation genomics: kinship analysis and dispersal patterns(Universitat de Barcelona, 2018-05-11) Escoda Assens, Lídia; Castresana Villamor, José; Universitat de Barcelona. Departament de Genètica[eng] Knowledge of the genealogical relationships among individuals of a population and their dispersal patterns are essential to many studies of endangered species, especially those with small and fragmented populations. The main objective of this doctoral thesis is to use genomic data obtained with next-generation sequencing techniques to infer contemporary dispersal patterns of species from relatedness networks, to construct pedigrees from kinship categories, and to quantify the effect of anthropogenic and geographic barriers on the dispersal of individuals, using as a model the Pyrenean desman (Galemys pyrenaicus), a small semi-aquatic mammal endemic to the Iberian Peninsula. First, the contact zone between two lineages of the Pyrenean desman in the Iberian Range (La Rioja) was studied using SNPs obtained from ddRAD (double-digest restriction associated DNA) genomic libraries. According to the genomic tree, the principal component analysis, and the population structure analyses, the genetic variability in the area was structured by rivers instead of by mitochondrial lineages. Relatedness and inbreeding coefficients were then calculated with a maximum-likelihood estimator. Mean relatedness was found to be very high in the area. Individuals also showed high inbreeding levels. The reliability of these estimates was assessed with bioinformatics simulations based on artificial pedigrees that included as founders actual genotypes of the studied population. The relatedness networks showed a low level of contemporary inter-river dispersal compared to intra-river dispersal, indicating poor connectivity between rivers. Then, kinship relationships and pedigrees of Pyrenean desmans of two rivers of the northwestern part of the Iberian Peninsula (Zamora) were inferred. The ddRAD protocol was modified to allow processing each sample independently, which enabled the use of minimally invasive hair samples. Mean relatedness and inbreeding coefficients obtained from the SNPs were much lower than those from La Rioja. In addition, relatedness was higher for female dyads than for male dyads, suggesting a higher degree of female philopatry. Kinship categories were determined and their reliability was assessed using bioinformatics simulations based on artificial pedigrees. Using these kinship categories, pedigrees were reconstructed and their congruence was evaluated with the age of the individuals, the mitochondrial haplotypes, and the inbreeding coefficients. Pedigrees allowed the estimation of the average dispersal distance per generation, as well as preliminary data about the reproductive biology of the species. Finally, the assortativity coefficient obtained from the kinships networks was used to quantify the effect of specific barriers on the dispersal of individuals in the two rivers studied of Zamora, the Tera and the Tuela. The most important barrier found with this approach was the watershed divide between both rivers, followed by a dam located in one of them. These results were highly congruent with those obtained from the population structure analysis. The information obtained with the approaches presented in this thesis can be used to unravel fundamental aspects about the biology of endangered species, such as their dispersal patterns and their reproductive biology, as well as to quantify the effect of potential barriers on dispersal. These data may be fundamental to develop conservation plans aimed at improving the connectivity between populations.Tesi
Adaptation in Drosophila melanogaster Natural Populations. Fitness Effects and Evolutionary History of a Natural Insertion and Molecular Effects of Several Transposable Elements on Immune-Related Genes(Universitat de Barcelona, 2017-07-19) Ullastres i Coll, Anna; González Pérez, Josefa; Universitat de Barcelona. Departament de Genètica[eng] A major challenge of modern Biology is elucidating the genetic basis of adaptation. While there are many SNP-based studies trying to elucidate the genetic basis of genotype-phenotype relationships, the role of transposable element (TE)-induced mutations is understudied. Recent evidences demonstrate that TEs are a powerful tool to identify the genetic basis of adaptive phenotypic traits. Drosophila melanogaster is a good model to study adaptation because it is original from subtropical Africa and only recently colonized out-of-Africa environments. To identify and characterize the role of several candidate TEs in D. melanogaster adaptation, we have followed two different strategies: locus-specific and trait-specific. In the first chapter, we have characterized both at the molecular and phenotypic level FBti0019386, a previously identified candidate adaptive TE. We first elucidated the evolutionary history of this natural insertion and provided evidences of genomic signatures of positive selection. We then explored several phenotypes related to known phenotypic effects of nearby genes, and having plausible connections to fitness variation in nature. We found that flies with FBti0019386 insertion had a shorter developmental time and were more sensitive to stress, which are likely to be the adaptive effect and the cost of selection of this mutation, respectively. Interestingly, these phenotypic effects are not consistent with a role of FBti0019386 in temperate adaptation as has been previously suggested. Indeed, a global analysis of the population frequency of FBti0019386 showed that climatic variables explain well the FBti0019386 frequency patterns only in Australia. These results suggest that further functional validation should be gathered before concluding that a candidate loci is under spatially varying selection. Finally, although FBti0019386 insertion could be inducing the formation of heterochromatin by recruiting HP1a (Heterochromatin Protein 1a) protein, the insertion is associated with up-regulation of sra in adult females. In the second chapter of this thesis, we have studied the impact of several TE insertions in a highly conserved and ecologically relevant trait: the immune response. To do that, we first performed a new genome-wide screening in order to identify a dataset of candidate TEs involved in adaptation. By increasing the number of populations and the number of TEs analyzed compared to similar studies, we were able to increase the number of identified candidate TEs: a total of 121 TEs. Interestingly, we found that genes associated with those TEs are enriched for stress-related functions, specifically we detected a significant enrichment for immune response functions. We combined allele-specific expression (ASE), enhancer assays, and TSS detection experiments to characterize the impact of these TEs in oral immune response to the gram-negative bacteria Pseudomonas entomophila. We were also able to associate the 12 candidate TEs with gene expression changes, and determine some of the molecular mechanisms behind these expression changes. We showed that the allele with the TE was differently expressed in 13 out of the 16 analyzed genes under non-infected and/or infected conditions in at least one of the two genetic backgrounds analyzed. We also show that different TEs alter gene expression by adding promoters and enhancer regulatory sequences to their nearby genes. Although we found evidences pointing to a possible role of TEs in immune response regulation, more experiments should be performed in order to link the identified TEs with a fitness effect in this trait. Overall, our two integrative approaches allowed us to shed light on the role of TEs in generating genomic natural variation potentially underlying adaptation. L´origen de la multicel·lularitat en animals: una aproximació genòmica = The origin of multicellularity in animals: a genomic approach(Universitat de Barcelona, 2017-07-07) Grau Bové, Francesc Xavier; Ruiz Trillo, Iñaki; Universitat de Barcelona. Departament de Genètica[cat] L’origen de la multicel·lularitat en animals és un esdeveniment clau en l’evolució que vingué acompanyat de canvis profunds en els genomes, la biologia cel·lular i el desenvolupament dels ancestres unicel·lulars dels animals. En aquesta tesi analitzo l’origen dels animals mitjançant genòmica comprada i filogenòmica, amb l’objectiu de reconstruir les innovacions que sustentaren la transició a la multicel·lularitat mitjançant anàlisis de genomes animals i els seus parents unicel·lulars dins del llinatge Holoza. Els nostres anàlisis filogenòmics han establert quatre clades d’holozous: Teretosporea (Corallochytrium limacisporum i protistes ictiosporis), Filasterea (2 amebes, incloent-hi Capsaspora owczarzaki) i Choanoflagellata (protistes flagel·lats, ocasionalment colonials), a banda dels metazous multicel·lulars. Aquest marc filogenètic ens ha permès d’explotar la genòmica comparada per tal d’assenyalar els canvis genòmics concrets que ocorregueren a l’origen dels Metazoa. Hem reconstruït el contingut gènic ancestral de la via de senyalització de l’ubiquitina— famílies gèniques involucrades en el marcatge post-traduccional de proteïnes—, les miosines i factors de transcripció homeobox. Aquests anàlisis revelen un estat continuat d’innovació en aquests sets gènics, mitjançant origen de gens de novo, diversificació de dominis proteics i paralogia – la qual cosa suggereix que l’Urmetazoa fou un organisme genèticament complex i que la coopció de gens jugà un paper clau en l’origen de la multicel·lularitat. En segon lloc, vàrem examinar l’evolució de l’arquitectura genòmica en els premetazous. Hem seqüenciat i analitzat els genomes de 6 ictiosporis (Creolimax fragrantissima, Chromosphaera perkinsii, Sphaeroforma arctica, Ichthyophonus hoferi, Abeoforma whisleri i Pirum gemmata) i C. limacisporum; i els hem comparat als altres holozous unicel·lulars (C. Owczarzaki i els coanoflagel·lats) i als animals. Anteriorment, s’havia establert l’origen premetazou de diversos gens amb funcions en la multicel·lularitat, com per exemple factors de transcripció relacionats amb el desenvolupament, o proteïnes d’adhesió cel·lular. En aquest estudi, expandim anteriors resultats i demostrem que l’arquitectura genòmica també passà per importants innovacions evolutives: a banda de la invenció i diversificació gènica a l’origen dels holozous, identifiquem processos de disrupció i establiment de sintènia, guany d’introns i expansions genòmiques en els llinatges uni i multicel·lulars. Finalment, correlacionem l’evolució de l’estructura gènica amb els modes de splicing alternatiu presents en animals i eucariotes. Identifiquem un codi de determinació dels patrons de splicing alternatiu que afecta la freqüència d’ús d’exons-casette, a la manera típica dels animals, en organismes unicel·lulars com els ictiosporis (amb genomes grans i densos en introns). En global, demostrem que la genòmica comparada i les reconstruccions ancestrals són una poderosa eina per als anàlisis evolutius: per un cantó permeten inferir la composició primària dels genomes ancestrals; i per l’altre permeten estudiar l’evolució d’altres fonts d’innovació genòmica com ara la regulació transcripcional.
